Can anyone tell me of any software that will allow me to scan hundreds of pages in a single batch and then select groups of thumbnails (preferably) and save each group as a separate PDF document?

I've broken your question down into 3 sections to make it clearer. I presume that you want an off the shelf product and not a developer component.
You want to:
- Scan hundreds of pages to PDF (or an image format) in an automated process
- Select groups of thumbnails of the scanned files
- Save each selected group of files as one PDF file
Yes, it's possible:
- Get a scanner that has an Automatic Document Feeder.
- Use the scanners built-in scan to PDF software.
- Open the folder that contains the scanned files and change the view settings so that you can see thumbnails.
- Find software (Acrobat, Nitro PDF, etc) that lets you right-click on files in a folder and merge them into one PDF.
It's fairly straight forward, but it will obviously require a bit of mouse clicking as you'll need to manually group the files that you want to merge.
